Not 100% sure what you are asking, but 3D Track Motion (make sure 3D Source Alpha is selected in Compositing Mode) does offer a new Stereoscopic 3D Camera option which allows you to shift video tracks in 3D space.

Mmmm.. sounds interesting - I'll check this out! although its not what I'm looking for. A 3D floating window is a virtual window that appears in negative parallax (in front of screen) and is used (amongst other things) to cover 3D window violations (like someone at the side of the screen with more of them in one eye's view than the other). Check out "3D Movie Making" by Bernard Mendiburu for more info on it - excellent book if you want to get into 3D movie making. Thanks for your help!
