On the Properties window in DVDA there is an Audio format row.
AC-3 Stereo and AC-3 5.1 Surround (and PCM Stereo) can be selected.

What settings do I use to have BOTH stereo audio and 5.1 on the same DVD?

Does it matter at all what the project is set to?

I looked at the Optimize DVD dialog box and for those tracks that I have both St. and 5.1 there is Audio and Audio 2 and it looks ok with green checkmarks etc.

Those are just the default settings for anything that needs to be encoded by DVDA.

For example, if you add a audio file to your project, you have two tiers at which you can decide how that audio file is encoded. Tier one is at the media level -- if you go to one of those Audio tabs you saw in the Optimize DVD dialog, click the Recompress Settings Type setting. You have the option of From Project, PCM Stereo, AC3 Stereo, or AC3 5.1.

If you choose the second, third, or fourth options, and your audio file is already encoded as the one you choose, DVDA will leave it as it is. If you choose one of those, and your audio is not encoded as the one you choose, DVDA will re-encoded it to that.

If you choose From Project, DVDA looks at the other tier -- the setting you chose in the Project Properties window.

Generally speaking, as long as the media you bring in is some DVD complient format, DVDA will detect it correctly and leave it alone. As such, the Project Properties setting is only relevant to content which needs to be encoded by DVDA. Just the same, it's a good idea to doublecheck the Optimize DVD dialog and make sure DVDA doesn't intended to re-encoded anything you don't want it to mess with.
