how can I remove a specific section of a video, in order for that section to become transparent? ex. I have a photo of a person and I want the persons eye to become transparent so the background image will shine through.

Several ways to do this. If you want to key out the eyes and they are not moving I would suggest either the cookie cutter fx, or bezier masks in the pan crop tool.
