You'll want be using an envelope to control effects. This works by first opening the Mixer (via View), then clicking the Insert Assignable Effects button. Once you've assigned an effect or effects to "FX 1" you can choose Insert -> Audio Envelopes -> FX 1 and control the application of the effect as you control volume and pan with those envelopes.
