I believe YouTube uses a fairly low bitrate, so you most likely wont have that much control on the video quality. Upload at least 640x480 resolution so at a minimum you wont be up converting the frame size.

Your limits for YouTube are 1 GB and 10 minutes, so you can go as high of quality as you can figure out, with those limits in mind.
YouTube now offers both High Quality and low quality, and they will rerender your video to Flash (I think)
I'm using 4,000,000 bps CBR, 640 x 480 for standard DV, which is about 160MBs for 5 minutes (my average length) (my custom setting for a slow internet connection)
Also, if your sound if very loud, it may come out very compressed when they convert it. So, you may want to try some 30 second tests of quiet and loud passages.

I use mainconcept mp4, but i try and make sure i get everything right so that its "easier" for the encoder at youtube to compress. ie. get lighting right, progressive scan etc. makes such a difference lighting and video complexity is the most important factors i've found. so yeah, don't wear highly patterned shirts, or have complex backgrounds etc. haha i think i'm repeating myself, but yeah get it right at the start.
