You render your video and audio streams separately.
The audio stream may be Dolby AC3, or PCM.

Moreover, I do not understand which is the meaning to make this process so complicate! Vegas Pro 11 allowed normal rendering with audio and video together ... so then what's happened with v.12?!

No, only the DVD and BluRay templates for authoring in DVD Architect use elementary streams.
It's always been that way.

Your mp4 for internet delivery will have the video and audio muxed in the same file, exactly as one would expect.

Apples and oranges.
