Rendering MPEG to MPEG is going to be a long process. You also can lose a significant amount of quality.

I read elsewhere here about MPEG editors and I just tried a trial version of VideoRedo. It worked pretty well on a straight cut-and-splice without crossover, so that may be the answer to fixing glitches if they can simply be excised.

MPEG Wizard at womble.com is a favorite mpeg editor of many of us here. I use it for this sort of thing.
