It's rather logical, but not entirely intuitive. This is how I did it:

1: Select the source sample / region. fire up Free Filter,
select "source" and then run the filter. Once you're satisfied, stop
the playback. A message will say "Source learned" or something like
that.

2: Select the target sample / region, click "dest" (or "target" or
whatever the other button says) and run the filter again. Once you
stop the sample, Freefilter will say "Source and Destination
Learned". You are now ready to start morphing between the two
frequency footprints.

If you have a destructive editor (such as Sound Forge), this is how
you do it:

1: Select the source and fire up the plug-in. Analyze it.

2: Save the preset. (this is the important step)

3: Get back, select the target and fire up the plug-in again.
click "destination" and analyze it.

All done. Save the preset again if you feel like it.
