Okay here is how you do it: Depending on the amount of bubbles you want put the same video clip on the same number of video track. So if you want 4 bubbles put them in four different video track but so they sync with each other exactly.
Make all the video tracks exepct the last one on "Add" in the compositing mode.
Then start working with the Cookie Cutter in the Video FX tab. Make each bubble the size & speed you want it to be. It works great.

I tried your solution. I did not manage to get the full effect. I'll explain in details. Let's say I want to make the following transition: ClipA to ClipB. ClipB should emerge as a few random bubbles openings eventualy fully overlapping underlying clipA. The bubbles have a black border and when they enlarge and meet, they merge.

Please correct me where I go wrong.

Assume the following: Only 2 bubbles. Video tracks only. Cookie is defined as "Circle/Cut away all but section". Different cookie parameters for Track 2 and 3.

Track 3 - ClipB - Alpha mode - Cookie
Track 2 - ClipB - Alpha mode - Cookie
Track 1 - ClipA - Alpha mode

Notes:
1. If I put Track 3 and 2 in "Add", they are added to ClipA - not a required effect.
2. The black borders do not merge - not a required effect.

Okay I have the solution for you.
You want Clip A to show and then create a transition like effect to Clip B using the two bubbles, right?
Okay so put Clip A in the lowest video track list. Put Clip B above Clip A twice (Since you are using two bubbles). Define the size/speed/area of the bubbles using the cookie cutter. Make sure that both video tracks start with size 0 and then evolve into whatever size you want eventually covering up the whole screen.
When you are done, set the first two video tracks to "Source Alpha" and the Last video track (Clip A) to "Add" mode. Hope this helps!

Oh and about the borders I don't know what to tell you. I can't think of any way so that they merge but if you make it without borders it'll work just fine.

spice master is the plug-in that can do borders. you can customize the transition templates... you could create your bubble in Photoshop with a radial gradient. you could probably find a suitable preset... you can get a package with 500 spices.

i think there is a demo, so you can get a better idea. i have spice master and spice filters. they are both good sets of tools.

there are ways to do the spice-master transitions in Vegas without spice-master, but the plug-in makes it a lot nicer. and i'm not sure you can do transition borders with just Vegas. good luck...
