Mercalli plugin on GoPro clips - Burning to disk

Okay, so I recorded a day of quad riding with a GoPro Hero 2 attached to my helmet. The clips are jittery in some places as you would expect. I applied Mercalli (v 2.0) to the jittery clips, and on the timeline the clips come out are fairly smooth. But when I burn the project to disk, dvd or bd, or render a file, a different type of jitter is created, at the same time of the original jitterness. Properties attributes: 1920x1080 29.97 ntsc progressive.
Anyone else run into this, and/or have any ideas?
