How is this setting with you (rightclick on previewscreen)?

Can you post a screen capture? Can you see the whole clip or is it cropped when it is repositioned?

All the clips look like this, Im unable to move them back to the center

Most files I'm seeing have Pan/Crop and FX, if you maybe also used Trackmotion is not visible because you shortened the trackheader. What are the settings of them?

You do have Pan Crop activated so you might have repositioned. Also, rightclick on the monitor and select "scale video to fit preview window".
