Print to tape problems solved, new problems found

After much searching the forum, I have managed to solve a lot of my problems on printing to tape, but have found a new one. The major problem that I had before was a slowdown/stop of video, not syncing with audio, flashes, etc. Turned out to be HARD DRIVE realated... I switched the render directory to a different HD (SCSI, the other two were 7200 rpm IDE's) and bingo, no slowdowns or any other glitches like that. I've seen several posts with the same problem, but it took me 3 days of hard searching to find one post about the throughput from the HD. The problem I have now is I am getting some artifacts showing up in the video. Not on a consistent basis, and when I select a section that has it and loop it by itself, they aren't there. It only seems to be in long runs (over 1 minute). I've been playing with the settings for days, and am not sure which one to change. System properties:
PIII 550, 256 MB, Dazzle Hollywood DV (working well actually!!), ATI 128 Rage All in Wonder, 9GB SCSI, 20 GB & 30 GB 7200 rpm IDE drives, Win 2k VV3.0c. I've tried settings from default all the way through to custom ones, just not sure what is causing this.
