Hmmm, .psd's with tranparent background work just fine for me.

I have no idea what your problem could be so I'll just throw some ideas out and see what sticks.

1) Make sure you put the .psd file in the "Video Overlay" track in Video Factory.
2) In Photoshop, don't flatten the image before saving.
3) In Photoshop, click the "Preserve Transparency" box in the layer palette.

In VF, right click on the file, click properties and make sure the Alpha Channel is set to Premultiplied.
