Don't know about the Ninja but we've got three Samurai.
AFAIK the 5D's HDMI output is not suitable for recording. On top of that HDMI is very unreliable, bane of our existence really.
Prores 422 works with Vegas but DNxHD is better and the Atamos will record that with the latest firmware.
I've been using the HD prores 422 setting on the ninja on the 5D Mkiii and it works really well. Not many people realize with the Ninja you can also record punched in on the 5D's which can be really useful. The quality is quite good although you do need to tweek the aspect ratio in post to get back to standard 16:9.
Qaulity is good and Vegas also seems to like the rushes, no problems at all so far.
Have started to test that with Vegas Pro 12 and a new Ninja 2.
My impressiones:
- cuda support does not help anything (as expected) - so disable that. Strong CPU support is the best
- on my machine I am able to playback 1080 23,976 fps footage, both with Prores but also DNxHD
- however, playback behaviour with DNxHD seems to be a little bit superior, compared with ProRes
- a s3D projet, where I use the Ninja 2 to capture sbs-half footage with my Z10000, works fine - however again with reduced bitrates
- changing the seetings from 8bit to 10bit reduces preview performance - again more for the ProRes compared with the DNxHD
So, DNxHD seems to be better for the use in Vegas - but ProRes seems to work too.
What bitrate options of both format (DNxHD & Prores) do you have when recording to Ninja 2 ?
*I'm thinking about having Ninja 2 too for HD multicamera recording via switcher in the future, and seems the best option I have will be using Ninja 2, and it still give me choice whether to use Spinning Hard Drives or newer SSDs.
Actually, I have less thought about having 422 data, as the post editing for these recording will be mostly cutting.
However, take care - ProRes is wrong decoded in Vegas (pro 12) - the luminance is changed. That does not happen with DNxHD. DNxHD is the better choice also in terms of playback behaviour with Vegas.

Somehow, just noticed something weird: I recorded in 1080i50 format, whether that is DNxHD 145 or Prores LT (both are only MOV container?), but when I looked at Sony Vegas, the field said Progressive! (Not Upper Field).
Test render downscale to 720p, field becomes comb.

I'm considering picking up a Ninja tomorrow to record Program Output from my ATEM switcher for editing in Vegas, and was wondering how your experience has progressed since 1/2015?
Looking at the table above, it looks like AVID 220 and 145 are the .. same bitrate (and file size), but the proxy is *larger*?? I won't have much time to play with this before my gig so I'd appreciate any tips.
So far so good, I use ProRes LT... and recent Vegas Pro 14 Build 211's ProRes support towards luminance are getting better... no more scaling 16-235 to 0-255. And the Files are automatically detected Upper Field. (1080-50i format).
Only the multiple audio more than 2 channel tracks are still issue. If you need to, you can temporarily disable the mxhevcplug.dll, to export audio track 1,2,3,4 to the individual WAVs, then enable the mxhevcplug.dll again.
A friend gave me ProRes samples off his BMD camera and I thought the LT, 422 and HD all looked visually similar to my eyes. But others have written here that they thought the AVID format played back smoother in Vegas. Have you done testing with that at all?
Regarding 4-channel audio.. what source is giving you 4-channel audio embedded in the video? I'd actually love a way to record 4 independent audio sources (mono channels) with my video file.
