Like the old joke, "Doc, it hurts when i do this!" "Well then, don't do that."

Not really a solution to the problem, but at least you can avoid the problem by not minimizing. If you really need to see something else on the screen instead of the capture window then simply click that something's button in the task bar to bring it forward without having to minimize the capture program.
