Glitches in encoded HD video

As a new user of Movie Studio Platinum 13 I have 2 problems with output files from the encoder. The 2nd problem I'll describe in another topic because there may be no relation at all.
I have made output files (between 40 s and 14 min) using the following encoders: MainConcept AVC/AAC (Blu-ray 1920x1080-50i, 25 Mbps); Sony AVC/MVC (AVCHD 1920x1080-50p, 26 Mbps); Sony XAVC S HD 1080 Long-GOP 50p (55 Mbps). I have enabled and disabled GPU to try both, there is no difference. Various video FX from Sony and NewBlue are applied to the source material (1920x1080-50p MP4, 33 Mbps output from ProDAD Mercalli 3.0).
The output files have incidental single frames which belong to a 12 to 44 frames earlier part of the video. They can occur at the start as well as at the end. In one case there was a single black frame inserted. The faulty frames are confirmed by placing and inspecting the output file back on the timeline (they are really there).
Does someone have a clue for this problem?

After a lot of trying with short clips my findings are as follows:
1. the problem reproduces, but not everytime and also not at the same frame number (i.e. the instances are arbitrary). Champion was 1 clip of 7 seconds with 3 glitches of which 1 glitch belonged to the previous scene.
2. the false repeated frame is 17-18 frames "old" in most of the cases, but there was 1 case in which it was only 6 frames "old" and 1 case it was 44 frames "old".
3. the problem only occurs when the NewBlue ColorFast plugin is used (but I have not tested other plugins).
4. In one case there was another issue with the ColorFast plugin: the effect was not applied to every 4th (in average) frame.

Maybe it is better if I directly notify this problem to Sony and NewBlue.
