It can become a big deal when you convert back and forth between the two colorspaces a lot, but otherwise it doesn't make too much difference.

One advantage to working natively in YUV from YUV sources (601, DV, MPEG2...) is that at 4:2:2 or lower (like DV at 4:1:1) takes less disk space.
