There is absolutely no difference in quality between the two formats. The data is absolutely identical bit for bit between them. The only difference is that W64 files use a 64 bit header which allows much longer duration. So the decision becomes, if you want to store very long files, use W64. If you want to remain compatible with other company's software, use WAV.
