I'll hot swap USB or Firewire drives, AFTER ejecting them, anything else it's power the system down first. Even hot swapping a CF card in a camera can lead to tears.
We had one client hot swap a 64GB CF card between a 5D and a 7D. Lost all the footage and trashed the quite expensive card. He was so desperate ( it was a wedding) he paid a significant sum to a data recovery service for them to try to recover the footage but they had no luck either.

Hot swap of HDD is only available if your system has AHCI (Advanced host controller interface) enabled otherwise the bios has them set to ide mode. There have been claims that AHCI mode slows down performance but it is recommended when running SSD's so the TRIM features can be used.

Also if you want AHCI it is claimed that you have to do it from a fresh install of Windows 7, however it can be done after the fact by running a script from Microsoft to change the system registry.

Hot swapping is something we've been doing with our Linux-based eSata RAID subsystems for many years. I don't really trust Windows for managing large amounts of data.
