A little help with batch editing

I am having a little bit of a dilemma. I have never batch edited before but am trying to save some time with a project. I have some videos that have 4 different episodes on them and want to break them up individually. I break them up into regions and do what I need to do to get them to batch render out. The problem is that my properties or the rendering that the batch does, is not right. It is not the same as when I go and render each section individually. I'm sure I'm doing something wrong, but I'm not sure what it is.

It is a video that is actually 4:3, but was done in 1440 x 1080 if that makes sense. If I render it individually and get my settings right in the render by checking the box to fill, it works the way I want it to so it fills the screen properly. When I do it batch, it does not fill the screen properly, if that makes sense.

Any advice would be appreciated. Thanks.
