Is there any way to apply stabilization to multiple clips and let the computer analyze the files overnight? So far I only found a way to apply event fx to a single clip at a time. This is with Vegas Pro 16.
I don't know of a way to do that with the Vegas Video Stabilization. You could install ProDAD Mercalli 4+ Vegas Plugin, which can be run at the Media, track, event, or project levels.

And that program does what the OP is asking for? How do you manage that? My only way to do that in batch also with subclips when the media is longer than the events that are selected to become stabilized when I'm not sitting on my computer, is the way through the Vegasaur script. In Vegasaur you can choose which stabilizer to use : Vegas own or the buyed Mercalli 4 plugin. That one is more expensive as only all the Vegasaur options together.

I didn't say that would do what the OP wants, I offered that as an alternative, like you offered Vegasaur. It will not batch stabilize in the Media Bin, it will stabilize everything on a track, or everything in the project, or a clip in the Media bin or an event/clip in the timeline. It's just another choice and workflow he has as an option.
There is also a free batch stabilisation script for batch stabilizing with the legacy stabilizer of VPRO16. Look on the website of FocusonVegas, it was developed on my request, and does a also a great job.

It would be great if the developer did an update including the new Vegas Video Stabilizer and Vegas Video
I am the developer of the batch stabilisation script that you can download from my website ( www.focusonvegas.com ).
It would be great if everybody who is downloading would donate some money on my website also.....
This would motivate me to buy new versions of Vegas Pro that I don't really need personally (video editing as a hobby). I am still with Vegas Pro 14. It is not a matter of not having the money but for me it is a matter of (donation) principles. Why would I spend extra hobby time and money for the community for things I don't really need myself if the donations of the community don't pay the (upgrade) bills? I don't have to promote a company or myself with my website.
So be patient till I feel the personal need to upgrade to a new version of Vegas Pro and till I feel the personal need to make a new script for the new stabilizer(s).

I fully understand where you come from. If that helps, I'd be willing to take a look at the code and tweak it for VP16 - let me know if you are interested.
The current batch stabilizer script should work for Vegas Pro 14 and up. At least if Magix didn't change something like the identification of the old stabilizer plugin.
Has somebody actually tested my batch stabilizer script (for the old stabilizer) in Vegas Pro 16? Does it work and, if not, what are the results (which errors?)
Is the name of the old batch stabilizer plugin in Vegas Pro 16 the same as in Vegas Pro 14?
@FocusOnVegas I downloaded your script, installed in Vegas Pro 16 (build 361). Run the script on two clips and it completed successfully. Real slick. Running in Windows 10 Pro version 1809 build 17763.316.
