The white color is being "chroma keyed out" on all layers, why?

Seems like you used Chroma Key as Video Output FX which is meant to affect all layers/tracks. You need to use it Event or Track based.

As online Help (F1) says: "Click the Remove Selected Plug-In button to remove the current plug-in from the chain.".(In this case, in Video Output FX window)
